Guys on this site can guide you ......water apparently does come in through the scuppers.
Some install a blocking system, others re engineered by raising the floor and re routing the scuppers. Regarding rot......not qualified to address but you'll find your answers here.

If your scuppers go thru the deck floor, prepare to have water come in when you're at trolling speed and a couple people are in the stern netting or gaffing a fish.
At least this is what happens in my 23 Tsunami (aka sceptre) when two of us are in the stern netting a fish.Once we move back to the front the water drains right back out.Its not a horrible issue but it is a bit of an annoyance. I should add that my boat is an I/0 with a 5.7 mercruiser and the boat squats low in the stern I took some thin wall tubing about 3" long and placed a cut off hinger from a nitrile glove and stretched it over the tube and cut the bottom off leaving about 2" of the finger.It works like a duckbill, closing when water tries to enter from the lake or ocean and opening when water is draining from above such as when you use the washdown. All you need to do is place this tube with finger into the scupper. It actually works surprisingly well and it costs almost nothing to make.I use 3/4" copper tube as I fish fresh water, plastic tubing or stainless tube might be better in salt water.Keep a few of the gloves on board in case you need to replace one.BTW, the middle finger works best as its longer than the others. I use electrical tape to hold the finger in place on the tube and it also helps keep the tube secure In the scupper Its kind of a caveman fix but it works very well.
